Southwest is right. As a subway system, BART has relatively high frequency. You're never going to wait more than 15 minutes for a train. During the morning commute, it should be considerably less than that.
BART is directly connected to the Richmond and Oakland Coliseum Amtrak stations. So, if your train stops at either of these stations, you might want to explore the possibility of changing your ticket (so you can board from there).

Bart runs every 15 minutes so if you miss a train there isnt much of a wait for the next one
Which Amtrak are you on you may want to connect at Richmond instead of Emeryville??
